BeginOfRunAction() is not a right place to implement such 
thing. This method is invoked AFTER Geant4 navigation has 
already closed and optimized the geometry and the Geant4 
application state had already turned to GeomClosed state. 
You have to alternate your geometry BEFORE you issue BeamOn.

You can implement a dedicated method within your detector 
construction class to read any input file and alternate your 
geometry. This method could be invoked by, for example, 
a user-defined UI command. In case the number of parameters
are relatively small, then you can alternate each of them by
individual dedicated command. Examples/extended/analysis/A01
could be a good reference. Also, novice examples N03 and N07
are able to alternate geometries by some UI commands.
