Vladimir,
   Thanks for your input. I should have updated this thread, as I spent some more time working on comparing fluence scored in EGSnrc and in Geant4. 

I adjusted the value of SetMscRangeFactor downwards to a much lower value of SetMscRangeFactor(0.0001) and re-ran my simulation for a 1MeV photon beam incident on a water phantom. The electron fluence spectrum (differential in energy) scored within a cavity inside this larger water phantom shows excellent agreement with with an identical calculation performed in EGSnrc right down to 1keV (which is as low as EGSnrc will go in energy).
