The creation of your own model to describe the interaction for a specific reaction is the correct way to proceed. To create a physics lists using this process/model, I'd recommend you start from one of the existing physics lists, and replace the model used at low energies ( in your case BIC ) by your model.
And Yes, can can track the secondary Be nucleus. You should add the nucleus to the list of secondaries, and you have em interaction for ions in your physics lists. The latter is e.g. done in G4EmStandardPhysics under physics_lists/builders.
