One of the reasons may be that the methods named 
GenerateIsotropicFlux or any GenerateXXXXXFlux are suited
for generating uniform angular distributions (#/sr^-1) but
not for generating uniform fluxes (#/sr^-1 cm^2). The 
relative orientation of the particle momentum and the normal
to the surface is not taken into account.
To correct this for the GenerateIsotropicFlux method, 
squared cos(theta) should be drawn instead of cos(theta) in
G4GeneralParticleSource::GenerateIsotropicFlux.
