Are you referring to the particle tracks? In vis.mac

  /vis/modeling/trajectories/create/drawByCharge

is set, so particles with different charge are drawn in different colors. Investigate it by adding lines like

  /vis/modeling/trajectories/drawByCharge-0/set 0 blue
