After some mailing back and forth with Peter Gumplinger I just wanted to make the following comments to my original question:

A) The user probabilities MUST add up to 1. What the code does if faulty reflection probabilities are given is solely up to the user to de-chiffer.

B) The code work as it should for a combination of SL and SS reflection. The small change in spectra could therefore be explained using the UNIFIED model. I will now focus on finding the reason the the small change since I can trust my results.
