You can decrease the number of photons generated from scintillation by simply specifying a reduced "SCINTILLATIONYIELD". For Cerenkov photons it's not so simple and Randolph's approach is required. However, I'd put an equivalent logic to his into the StackingAction's ClassifyNewTrack method where you'd decide from a random number whether or not to stack a secondary.
