Before this problem (undefined reference to `XmuLookupStandardColormap') I had a problem with the Xmu library, which is the problem that you say.  I solved it setting the 
variables X11FLAGS and X11LIBS in my Geant4 configuration file:

setenv G4WORKDIR /l/jordan/g4workdir/N06
setenv LD_LIBRARY_PATH /usr/local/CLHEP/lib
source /usr/local/geant4/geant4.9.0.p01/env.csh

setenv X11FLAGS "-I/usr/include/X11/extensions:-I/usr/include/X11"
setenv X11LIBS "-L/usr/X11R6/lib:-lXmu:-lXt:-lXext:-lX11:-lSM:-lICE"

It seems to work ok without visualization, but when I try examples with visualization I still obtain the undefined reference to `XmuLookupStandardColormap' error.
