Googling around a bit more I was able find this:

The trick is to set "AM_CXXFLAGS" on the command line to make like this:

make AM_CXXFLAGS="-Ehsc -nologo -GR -MDd -ZI -D_HAS_ITERATOR_DEBUGGING=0 -D_SECURE_SCL=0"

I was able to work around the problem with the manifest file by compiling everything with "-MTd" instead of "-MDt". I'm not sure why, but debug versions of 64 bit Windows programs do not seem to run when linked the the DLL version of the C run time.
