None Output secondary particle information

I have created a code where I record the secondary particles produced, this is firstly done in my step action where I define if (step->GetTrack()->GetParentID() != 0 ) to find secondaries and then pass it at the end of the step (if edep>0 ) to the event action and then at the end of the event pass it to the run action where I create an output file. This has been working fine, however I recently changed my cut values to a lower cut value and looking at the output I can see that not everything is being recorded. So if is used /run/beamOn 10 my output file would show 10 secondary particles, this is the case no matter what number of incident protons I use. I was wondering if anyone could help figure out what I am doing wrong.
