Tracking and visualisation are two separate things. The tracking for Boolean solids is well validated and probably correct. The visualisation is tricky (intersection of polyhedral representations) and subject to a few microns displacement to assist the numerical algorithms.

In a nutshell, don't worry about anomalies in the visualisation. Trust the tracking.

To see graphics that relies only on tracking, use RayTracer(X).
