After changing the geometry, I use the /testem/det/update UI command
to rebuild the detector. I have tried using the /run/geometryModified
command before updating the geometry, but this has not helped. Is there
an additional command to flush or delete all the volumes that I should
use? I am not sure what you mean about deleting/instantiating the volumes
properly

Several of the volumes are touching, but I do not think they overlap.
There are no problems when the detector is on the beam axis and they are
all rotated with the same G4Transform3D object so they should be moved
together. I will try setting the geometry test flag anyway, just to be
sure.

Thank you for your suggestions and advise!
