Hi,

> How can I delete a physicalVolume at the end of a run ?

you can delete any PV you create, provided that:
a - you keep somewhere a handle (pointer) to the volume you created;
b - you 'open' the geometry at the end of the run using the call to the
    geometry-manager: G4GeometryManager::OpenGeometry().
c - delete your pointer;
d - close the geometry: G4GeometryManager::CloseGeometry();
    and notify the run-manager: G4RunManager::GeometryHasBeenModified().

See also chapter 4.1.12 of the User's Guide for Application Developers
for dynamic geometries.

Cheers, Gabriele
