I can't explain why the position information in your hits does not change (but see note below), but there is a bug - fixed in the new release, 9.4 - whereby sometimes the vis database doesn't get rebuilt. Try

  /vis/viewer/rebuild

Note: When you change geometry, one way is to "clean" the volume stores and start again - see examples/novice/N03/src/DetectorConstruction.cc:

G4VPhysicalVolume* DetectorConstruction::ConstructCalorimeter() {
  // Clean old geometry, if any
  //
  G4GeometryManager::GetInstance()->OpenGeometry();
  G4PhysicalVolumeStore::GetInstance()->Clean();
  G4LogicalVolumeStore::GetInstance()->Clean();
  G4SolidStore::GetInstance()->Clean();

Alternatively, you can access a physical volumes and change the transformation - see examples/extended/analysis/A01/src/A01DetectorConstruction.cc, A01DetectorConstruction::SetArmAngle. Then tell the run manager either with code:

  // tell G4RunManager that we change the geometry
  G4RunManager::GetRunManager()->GeometryHasBeenModified();

or by command line.
