Boolean solids are a known limitation in many of the visualization systems. Geant4 tracking will work correctly, but most of the visualization systems need to internally transform a boolean solid into a set of polygons before they can represent it, and this process is not always successful.

To visually confirm whether the subtraction solid has been properly created, use the one visualization system that is guaranteed to always represent solids exactly as Geant4 tracking sees them: RayTracer (or RayTracerX).

 /vis/open RayTracerX
 /vis/viewer/flush
 etc.
