Dear Marion,

If you setup is very small, then you need to make sure to reset the  
tolerance values in the Geant4 *geometry*.

Currently these tolerances are around the order of 10^-9 mm by default.

Please look at the Geant4 documentation to find how to reset these  
values.  They are called kCarTolerance (must be changed),  
kRadTolerance (potentially) and kAngTolerance (do not change).

To reset these values, you basically have to declare to the Geant4  
geometry sub-system how large the diameter of your setup is.

With a tube of 1 nm in radius, I would be concerned that the geometry  
intersections and tracking will not have adequate precision if you do  
not set these values.
