From your explanation I would conclude that all your primary particles pass through the aluminium slab but that they constitute only 56% of the flux; e.g. there are extra particles exiting the slab (as you would expect from hadronic and/or other interactions in the Al). The point is that the primary is not always 'killed' when it produces a secondary, though - and this I can't answer for certain - one might expect that the primary is 'killed' after an hadronic inelastic interactions.

However, there is an error in your logic; you want (for exiting):

        charge2 = aStep->GetPostStepPoint()->GetCharge();

BTW, when you require:

 if(volume == detector->GetScintillator_1() && point1->GetStepStatus() == fGeomBoundary)

where I presume point1 is aStep.GetPreStepPoint(), you are actually testing whether the track has just done its first step in GetScintillator_1; e.g. not when it arrives. For that you'd have to test both the status and the volume from point2 (of the previous step).
