It seems like your program is coded such that Trajectories are not instantiated in batch running (which makes sense since you most need trajectories to visualize in interactive mode); or you rely on:

/tracking/storeTrajectory 2

in your vis.mac which you don't run in batch.

However, if you don't keep a trajectories for a track, track information, like the step coordinates, are not kept available to the EndOfEvent. Moreover, a trajectory may not contain all the information you require at the EndOfEvent. In that case you can take advantage of a class derived from G4VUserTrackInformation. For how this is done, see examples:

extended/eventgenerator, field/field04, optical/LXe, optical/wls, runAndEvent/RE01
