I am no expert in biasing (but I hope somebody in G4 who is will also comment).

Your question is a very good one and surely interesting to all who want to simulate optical photon systems with G4. I wonder what event biasing produces statistically the right photo electron distributions when only every Nth optical photon is tracked. I agree with your approach, but do you really need to divide sigma additionally by sqrt(N)? If you didn't need to do this, you could simply reduce your scintillation yield by a factor N and wouldn't have to modify G4Scintillation.cc at all.

Brute force, you can go about producing one simulation with the full statistics and compare with your event biased method.
