I have not experienced different counting rates depending on material types, other than what you might expect from double counting when you count a gamma once and then a second time if it scatters back.

I assume you also have no physics processes on? It might be an idea to do a few checks on the track's attributes before you count it - such as a check on momentum direction (to make sure it isn't backscattered) or do a check on the process that created it and make sure its what you expect.
