It is a difficult problem to detect invalid nesting of volumes, in general. Geant4 has chosen to not routinely attempt to check. You can, however, perform such checks yourself -- see the User's Guide.

In my program, which has only a limited set of Geant4's abilities, I have chosen to automatically verify that the geometry hierarchy is valid by testing a few hundred points on the surface of each volume, checking that each is inside its parent volume and outside every sibling volume (with a tolerance of 2 microns). The points on the surface are selected to probe the "corners" first, and then be placed randomly on the faces of the volume's surface. This is not perfect, but it does find >99% of all errors.

For systems with thousands of volumes this will take a long time....
