This problem has been known for the case of cylindrical shape 
(and also will be happen for spherical shape).
 This is cased by the G4PVReplica feature.

i.e. Application developer guide explained about G4PVReplica as:
During tracking, the translation + rotation associated with each G4PVReplica
object is modified according to the currently 'active' replication. The solid 
is not modified and consequently has the wrong parameters for the cases of phi 
and r replication and for when the cross-section of the mother is not constant 
along the replication.

 The Solid is not modified during the simulation. Therefore the scorer
(as well as SensitiveDetector ) does not get correct parameters of the geometry
if the each shape size is different inside the G4PVReplica volume. As a result, 
the result of CellFlux becomes incorrect. 

 I recommend G4PVDivison instead of G4PVReplica. G4PVDivision adopt 
Parameterisation for dividing the geometry. 
( Or you may define logical volume of each disk and place it with copy no.)

 The origin of this problem relates to both geometry and scorer.
 I do not have clear solution for this problem at present.
