I had the same problem and was able to get past it by first making sure I was using the java development kit. In my case it was jdk 1.6.0_19 in Scientific Linux. I added the following line to my bash file:

export JDK_HOME=/usr/java/jdk1.6.0_19

Secondly I compiled aidajni from the source file I found here:

ftp://ftp.slac.stanford.edu/software/freehep/AIDAJNI/

There is a source file for v3.2.3 so I used that one.

I followed the directions that I found here:

http://projects.hepforge.org/cedar/trac/wiki/AIDAJNI

After this example A01 worked.

Please note that I am not an expert at Linux. I'm just adding this to perhaps help other folks like me who are new to Linux.
