Hello, I've solved the same issue in the following way.

1-  
I've started the Configuration script:
./Configure -build
The script failed compilation reporting:
 Installation Geant4 version - geant4-MT-09-04-patch-01      
 Copyright (C) 1994-2011 Geant4 Collaboration                
*************************************************************
Nothing to be done for libG4global in management/.
Nothing to be done for libG4global in HEPNumerics/.
Nothing to be done for libG4global in HEPRandom/.
gmake[2]: *** No rule to make target `obj'.  Stop.
gmake[2]: *** No rule to make target `clean_libs'.  Stop.
gmake[2]: *** No rule to make target `obj'.  Stop.
gmake[1]: *** [objs] Error 2
Creating shared library /home/MonteCarlo/Geant4/geant4_mt_proto.9.4.p01/lib/Linux-g++/libG4intercoms.so ...
[...]

In any case I've left the process running to completion

2- I've created the configuration (env.[c]sh) scripts: ./Configure

3- I've re-compiled the code BY HAND with: source env.sh cd source make

The compilation goes ok and I could compile and run provided examples
